Create new ancillary files to no longer make warm-start.sh necessary

I don't like the fact that we need to modify the ancillary files with the warm-start.sh file.

I don't know whether this interferes with the manifest hashes, but also it shouldn't be necessary. We should create the appropriate ancillary files and put them in an input directory.
