Microsoft received a notification of an inconsistency between Fetch requests run through FetchXmlTester on XrmToolbox vs SDK / WebAPI Fetch requests. Upon investigation the team realized that the FetchXmlTester was using the deprecated ExecuteFetchXmlRequest messages which turned out to be the issue.
We spot checked a few other tools on the XrmToolbox catalog and found that FetchXmlTester was the only one using the deprecated message for fetch processing ( that we noticed )
We have posted a fix request to the tool owner at the above link.
