In the compentency questions section of VIBSO's documentation we need to flesh out the scope we are currently addressing, by providing more concrete competency questions that can be used for testing the expressivity of VIBSO iteratively. As the current aim of VIBSO is to be used in the annotation of datasets uploaded to data repositories, the current focus lies on questions that adress the findability of such data sets.

So we need to formulate competency questions that reflect what specific concepts/attributes/keywords domain experts are searching for with the aim of finding suitable Raman spectrum datasets. So what are the relevant keywords/concepts refering to:

  • experimental setup (e.g. devices used and their configuration settings, sample properties, ...)
  • measurement results

Our current competency questions where worked on and updated in #63. But we'll leave this issue open, to also get more feedback of other domain experts on this.

Competency question suggestions comming from Nicolas Coca (CHARISMA team) via email:

regarding the experimental setup, measurement configuration & assayed sample

What spectrometer type and of what brand was used?
What where the important characteristics of the spectrometer parts, such as the groove density of the used grating, the layout of the slit aperature, the numerical aperture of the optical system, the magnification of the used objective, the characteristics of the detector (e.g. its wavelength dependent efficiency)?
What laser wavelength or wavelength range was used?
What are the dimensions of the laser focus ((e.g. linewidth or spot size)?
Was the measurement done in transmission or in a 180º configuration?
What was the used integration time and number of accumulations?
How high was the laser power set in mW?
What was the measurement mode: e.g. point like spectrum, line scan, map, depth scan, volume scan, temporal scan, …?
What was the used substrate or nanoparticle in the case of enhanced spectroscopy and what where the values of its characteristics in terms of resonance frequency, size and/or shape?

regarding the signal pocessing & measurement results

What kind of configuration settings or algorithms where used in the pre-processing of the detected signal with regard to:

  • calibration (x & y axis)?
  • Spike removal
  • Baseline and background subtraction
  • Smoothing
  • Normalization

What kind of configuration settings or algorithms where used in the post-processing of the detected signal with regard to:

  • peak fitting,
  • peak position, width, intensity, fwhm, ….,
  • peak area (calculated directly from spectrum or from fitting),
  • spectrum similarity to other known spectra?

What parameters where chosen for the image construction (e.g. depicting peak intensity, peak position, peak area, …., peak similarity to other spectrum or spectra?
