Thanks for producing this code, it's very useful.
When assessing the different classes of regulation a change is considered significant if the adjusted p < 0.05.
But what about biological significance? Is there a reason why fold change isn't incorporated?
It is possible that that genes could be significant based on the p-value but the fold change is e.g. < log2(1.2) or log2(1.5)
