I know this is kind of a base-game issue, but making covert actions more balanced fits within the spirit of the mod I think. Improve Combat Intelligence has got to be one of the biggest traps in the game. Send a soldier and a Scientist out for a week or two and get... +6 ability points. If there was some other benefit to having higher combat intelligence, it could be a different story, but as it stands...
Drop the scientist staff slot
Upgrade both soldiers' ComInt instead of only one
Reduce base duration below that of the Gather XCOM AP covert action

I don't know if I agree with changes as proposed or not; regardless I'm pretty sure they will breaking save compatibility for those who have the CA spawned at the time of the update
