Did you check what are these two files ? I don't think it is the same movie split in two files. Each file is probably the whole movie, but they are different versions ? |

Yes. Upon further investigating, I found that one version is the Eng/Jap languages and the other is Eng/EU Languages. |

I just tried to rip my UHD 4K version of Rise of the Planet of the Apes and makemkv gave me two files that are roughly identical in size, 40gb. It seems as if makemkv ripped each layer separately instead of making one contiguous file.
