# Workshop Instructions: Reproducible Scientific Manuscripts
In this part of the workshop, you will integrate all of the skills, you acquired in the previous lessons.
You will firstly execute a self-contained minimal example that is provided in this repository.
Secondly, you will recreate the minimal example using all the components provided in the folder "02_Practice".
Thirdly, you will create your own first reproducible manuscript based on a conventional manuscript you already have.
And finally, you can use the checklist provided in the "03_Supplement" folder to go over your project and see how many reproducibility measures you have applied.

## Step 1: Clone the Repository
1. Open your terminal or command prompt.
2. Navigate to the directory where you want to clone the repository.
3. Execute the following command:
```{r eval=FALSE}
git clone <repository_url>
```
Replace `<repository_url>` with the URL of the GitHub repository provided to you.
## Step 2: Execute the Minimal Example
1. Navigate to the "01_Example" folder in the cloned repository.
2. Open the README.md file.
Every repository should contain a README file describing the content of the repository, how to execute the files, and who to contact in case of issues.
Therefore, you will find the instructions on how to execute the Minimal Example within this README file.
## Step 3: Rebuild the Minimal Example as Practise
1. Open your terminal or command prompt.
2. Navigate to the "02_Practise" folder in the cloned repository.
3. Create a new R Project in this folder and initialize the *renv* environment:
```{r eval=FALSE}
renv::init()
```
4. Open the newly created ".Rproj" file in RStudio.
5. Within the R Project, create a new Quarto document:
- Click on File > New File > Quarto Document...
6. Replace the content of the new Quarto document with the provided text.
7. Modify the fiel paths to ensure that all provided files (data, bibliography, etc.) are correctly imported and referenced in your Quarto document.
8. Execute the Quarto document to generate your practice manuscript.
9. Add a README.md file to the "02_Practise" folder and describe, which steps users have to to in order to execute your Minimal Example.
## Step 4: Apply the Methods to Your Own Project/Data
1. Navigate to your own project directory or create a new one if needed.
2. Create a Quarto document and copy text from your existing manuscript into the document.
3. Modify the formatting.
4. Copy a figure into the project folder and insert it into the document.
5. Create a table, either by hand or by importing your data set into the project folder and using a package to generate a table.
6. Add your bibliography as a .bib file.
7. Choose a citation style and download the appropriate .csl file from the web.
8. Execute your modified scripts and review the generated manuscript files.
9. Add a license file.
10. Add a README file to let others know what the project contains, how to execute it, and who to contact in case of trouble.
## Step 5: Use the Checklist
1. Navigate to the "03_Supplement" folder in the cloned repository.
2. Open the "Checklist.qmd" in RStudio or the "Checklist.html" file in your web browser.
3. Review each item on the checklist to ensure that your work meets the reproducibility criteria.
4. Tick off each item as you verify its completion in your project.
