Issue: The UpdateBranch button for pull requests is super handy to have, and can save a lot of headaches and time around rebasing a branch, however it currently is also a really easy way to bypass branch protections on accident, as the button doesn't have any kind of confirmation check or warning when it bypasses branch protections in its update. This makes it a very dangerous option to have for any repository or organization admins to have, as a single click (intentional or not) can easily cause them to bypass any set up protections for the branch. While I know its possible to also have the branch protection rules be impossible for administrators to bypass, that's extremely limiting on what a administrator can do in an emergency to avoid such a small action.
Proposed: Have either a confirmation check or some kind of visual warnings that updating a branch using the button will bypass branch protections.

The above issue could also be used as a solution for this problem too, as if you can removed protected branches from having the UpdateBranch from having the button that would also work
