To replicate:

Go to http://ravichugh.github.io/sketch-n-sketch/releases/v0.5.2/.
Click on the "Logo" example. It is freely modifiable in the output canvas.
Click on the "Thaw/Freeze" example.
Click on the "Logo" example again. It is no longer modifiable.

I believe that this bug is due to the "unannotated-numbers" annotation in the "Thaw/Freeze" example.
