Improve Logging

Is your feature request related to a problem? Please describe.
There are many instances where we should log the output or command sent to system into debug category. Similarly, we should be using other debugging lines more often.

One should go through the entire code, step by step as mentioned in the developer's documentation, and add appropriate (and adequate) log commands.

Describe alternatives you've considered
None.

Additional context
This resource is good to see where one should use which level of logging and, this is a fairly easy task since each module already has logging commands and their pattern can be followed easily.
