I've noticed a variety of glitches in the heatmaps, where it seems we don't always get the column ordering correct.
Here is a side-by-side of DE for two factors in GSE7621. This data set has a confound between sex and the disease condition, but it looks to me that we aren't sorting the data correctly when viewing the top disease hits (left panel). On the right, it looks correct, for the sex comparison: you can see XIST follows sex, but that isn't the case for the left panel. It looks like the data are still sorted by sex.
Another issue I've seen (maybe it's already filed, couldn't find it) is occasionally the experimental design won't display at all.
I haven't noticed any pattern to this, some investigation on the server side logs might help. I have a suspicion that something in our caching isn't working right.
