This PR is opened to update this pipeline to be compatible with the current structure of the targene-pipeline (v0.11), which organizes the pipeline into subworkflows & modules. This also includes ensuring that this is compatible with UKB runs.

Tasks:

  • Reorganize structure & harmonize with targene-pipeline
  • Add new profiles
  • Fix bug for certain processes that retry
  • Add test data
  • Configure continuous integration with GitHub actions
  • Write tests
  • Update docs
