Update instances of io.github.qtox to com.github.TokTok

This PR also updates the flatpak manifest.

toktok.github.com doesn't exist (there's also no way for it to start existing, because github pages are .io). I wonder if we can ask the qTox maintainers to give us ownership of the website and continue maintaining at least that part in the original place?

Right makes sense.
I'll update this PR to use io instead of com in case its not possible to use the original repo.

Edit: It's also worth noting that this PR doesnt update the flathub link to ensure there's not a dead link
