Split-pipeline + bug fixes

(1) fixed bug with adding + and - strand reads in merged window
(2) added comma-separated BED_names to indicate which loci were merged into a window
(3) Added window key to both merged and unmarked versions
(4) Fixed bug with window ends not being added to some entries
(5) Updated reference data to match test output that includes all these new changes (or else build won't pass)
