Refactored and updated
Refactored TreeSlicer so that TreeDateSlicer is a separate class that inherits from TreeSlicer. Also checked that everything works with BEAST v2.6.1 and BDSKY v1.4.5.
Initial pre-release
This is a first pre-release of the package, which can be installed through BEAUti and then used in BEAST2.
This version should be compatible with the XML files used in:
- Thézé et al. "Genomic Epidemiology Reconstructs the Introduction and Spread of Zika Virus in Central America and Mexico" Cell H&M (2018)
- Vasylyeva et al. "Tracing the impact of public health interventions on the HIV-1 epidemic in Portugal using genetic epidemiology" (submitted)
XML files used in Boskova et al. "The influence of phylodynamic model specifications on parameter estimates of the Zika virus epidemic", Virus Evolution (2018) are not compatible with this version of SkylineTools, although it should be straightforward to modify them to be compatible (a .jar
file for BEAST2 that includes an older, deprecated version of TreeSlicer is included with the supplementary data of the paper).
I am not aware of any other articles that used pre-releases of TreeSlicer, please let me know if there are any out there!
