Faster model building and optimisation.

CCBuilder 2 has been updated to build models much more quickly by using the rigid rotamer model in SCWRL4. In our tests this does not significantly reduce the quality of the model, but reduces the build time by over half. However, this does mean that there might be slight variations with model created using the previous version.
