Freesurfer is an open source software suite for processing and analyzing human brain MRI images: https://surfer.nmr.mgh.harvard.edu/

For a structural MRI scan, Freesurfer can:

  • perform skull stripping
  • segment gray matter from white mater
  • label cortical and subcortical structures
